Yay SGA! I recommend this primer (http://community.livejournal.com/rec_room/248780.html) at the rec_room, which has about a dozen links to fics (mostly John/Rodney) to help people who haven't seen the show get acclimated to who the characters are. "Small Primes and Square Roots," "Freedom's Just Another Word for Nothing Left to Lose," "Intersections" and the AU by Pru whose title I can't remember are all on there, and they're all just wonderful, though three are AU and "Freedom," as I mentioned above, *may* be better if you save it for a little while.
When I started reading SGA knowing zip about anything, I started with Resonant's work (http://www.trickster.org/res/), and then Speranza's (http://www.trickster.org/speranza/cesper/atlantis.html) ("Things to Do in Denver When You're Dead" stands out in my memory). Auburn (http://www.eternalvox.net/%7Eauburn/fiction.html)'s "The Taste of Apples" is fantastic sci fi and fanfic too.
