She hugs him tight and lets him cry on her shoulder when Amber is dying.
She asks him to be a character reference when she's adopting Rachel, which I don't think she would do if she hated him.
There's an episode where it's mentioned (by House?) that Wilson has dinner with Cuddy on ... Tuesdays? Wednesdays? Some night of the week.
She invites him to Rachel's brit bat (the episode where we get to see him and Chase wearing yarmulkes).
She apparently holds his job open after he resigns following Amber's death.
He apparently feels welcome to gift Rachel with a gigantic plush duckie.

Those are the ones I can think of off the top of my head. :D

Oh, ETA that she voted against Vogler's motion to fire him in "Babies and Bathwater."

(nods) She held his job for a mindboggling FOUR MONTHS after Amber died. Also, when Wilson brought a gift for Rachel she commented that he doesn't need to bring a gift every time he visits, which suggests that that's exactly what he did.
To Nightdog's list I'd add:
Wilson said he was "part of the ceremony" of Rachel's brit bat, which suggests to me that Cuddy was including him as a part of the family and not just a guest. (Disclaimer: I'm not Jewish so my interpretation may be wrong.)
She warned Wilson off dating Amber out of concern he'd be hurt.
She talked him into waking Amber up to say goodbye to her before she died.
She forgave him for buying the loft out from under her.
In the episode where House was playing Cuddy and Wilson off each other to spend time alone, she was willing to give up seeing her boyfriend on her birthday so he could cheer up Wilson.

These perhaps aren't exactly "Cuddy being a friend to Wilson", but do indicate that she considers him a friend:
She considered asking him to father her child.
She's confided in him and asked for his advice on numerous occasions. The ones that come to mind are when she was crying after House insulted her mothering ability in S3, when she had trouble bonding with Rachel, when she found the loft, '5 to 9', and telling Wilson that she slept with her father's best friend. She trusts him.
When she thought she had cancer it was Wilson she turned to to perform the ultrasound. Also, in her 1950s dream she envisioned Wilson as the milkman. The director (I think it was the director) said that that dream was Cuddy's fantasy of the ideal life, "where Wilson is never far away".

There's a lot in "Wilson's Heart." They have dinner together and go to a museum and enjoy themselves in another episode. In the S5 opener, she gets House and Wilson together in an effort to repair the friendship. She allows Wilson to donate his liver and says "you're caring."

On the other side, Wilson gives her a big yellow stuffed duck, comes to visit several times. He calls her "Lisa", which would indicate they are friends.

I can name a ton of things Wilson has done for Cuddy but was having a harder time thinking of things Cuddy has done for Wilson that weren't (a) for House's ultimate benefit, or (b) common courtesy, be that personal courtesy or professional courtesy.

I hadn't thought of allowing him to donate a lobe of his liver. Her saying "you're caring" was a discussion of his work qualifications, not personal, but there were dozens of reasons for her to refuse to let him donate. Refusing is what she should have done as Dean of Medicine. That she allowed it is a sign that she cared about him as a person, to let him have something he needed.

Off the top of my head... I might have a detail or two wrong:

When Amber was dying Cuddy comforted Wilson in his office and urged him to wake her up so they could be together. I think she was thinking about Wilson's feelings when she suggested it.

Lucas reported to House that Cuddy visited Wilson during his leave of absence.

She was a good sport about Wilson buying the condo and gave him the number of her interior designer.

Cases could be made either way for the following:
Didn't they have a regular lunch date on Tuesday or Wednesday?

She urged House to speak to Wilson and apologize to him when he returned to the hospital. She arranged couples counseling. I think this was for Wilson's benefit as well as House's.

She kissed Wilson in a sisterly way when he said he always had a thing for her. She saw through his scheme, but I thought she behaved tenderly toward him.

She asked Wilson to go shopping for baby furniture.

Thank you! A lot of people have mentioned Cuddy hugging Wilson in "Wilson's Heart," and to me, that's a gesture most people would do for any acquaintance in distress. Thirteen and Amber didn't even like each other and Thirteen hugged Amber on her death bed (or squeezed her hand? something like that). But her counsel to Wilson to wake Amber up was more personal, showing friendship.

She was a good sport about Wilson buying the condo - Very true on that one! She would've had every right to be pissed as hell.

Back in the first season in Babies & Bathwater, Cuddy voted for Wilson against Vogler. (Despite Vogler's however many millions of dollars.)

Thanks. I think (hope) that vote was evidence of Cuddy's strong ethics rather than a gesture of friendship. You could make a justification for House being voted against based on his past actions, but there was no such justification against Wilson.

Don't know how much friendship it indicates outside of their mutual obsession with House, but in addition to the above there was early season three when Wilson & Cuddy teamed up to "help" (*cough*) House by lying to him about a diagnosis being right/wrong.

Aaand on rereading the phrasing of your question that is probably not helpful. Sorry!

I replied on DreamWidth but I wanted to add that LE's absence really showed in the final four episodes. Cuddy would have been there for Wilson after his diagnosis.

I do like Cuddy but can't honestly think of too many examples where I thought she was being a friend to Wilson, just for Wilson's sake. I do, though, think that's mainly a product of the show being (everyone now) "about House."

But: Besides the "Wilson's Heart" example (the advice more than the hug), I'd say the scene in the first ep of Season 5 when she goes to House's apartment. She says something along the lines of "tell Wilson how you feel about him." And I felt like she was really asking House to give Wilson what he needed right then.

I think there are more instances that show her having a soft spot for him (like when she kissed him on the cheek). But I see "being a friend to" someone as distinct from that.

In "Don't Ever Change," Cuddy has a conversation with Wilson, after House requests her to, about Amber:

[PPTH Pharmacy/Lobby. Day. Wilson stands at the pharmacy, looking at some charts. Cuddy walks up to him, a mischievous smile on her face.]

LISA CUDDY: Are you sure she doesn't wanna just take you back to her lair, hang you upside down, and deposit her eggs in you?

[He's thrown for about a second, but recovers immediately.]

JAMES WILSON: Excellent disguise, House.

[He starts to walk away from her, but she follows.]

LISA CUDDY: You two are really that serious?

[He stops and turns to her.]

JAMES WILSON: She's pretty. She's funny. Maybe she's a little more...

LISA CUDDY: [suggests] ... evil?

JAMES WILSON: [firm] ... aggressive than you'd expect from me. But... I'm happy. Can't I just enjoy what that feels like for a while?

LISA CUDDY: How many people have looked at you trustingly while you gave them a fatal prognosis? But you knew it was kinder to tell them the truth. Amber compulsively looks out
for number one. You compulsively look out for the person that you're with. Your needs are gonna feed her needs until all that's left is a Wilson chalk outline on the floor.

[Wilson is a bit taken aback by the morbidity in her voice and words.]

LISA CUDDY: Sorry.

[Shaking her head, she leaves. Wilson, still dazed by the conversation, turns.]

JAMES WILSON: Wow!

I believe in "Words and Deeds," she admonishes House for what he's done to Wilson, but that might just have been to add fuel to her argument...

She did want Wilson at Rachel's baby-naming ceremony in Season 5.

As you pointed out, there are more instances of Wilson helping Cuddy that come to mind rather than the other way around.

To be honest, I can actually think of two moments where Thirteen has helped Wilson, and one where Cameron has...

Off the top of my head:

Cuddy tries to warn Wilson off of Amber. That is a friend move. Bosses also don't counsel people about waking up their girlfriend to say goodbye, and the hug was more than a little hug. Most men won't sob into their bosses shoulder like that unless they feel a strong sense of trust with that person. Cuddy also went to Wilson's apartment during the time off after Amber died (Lucas tells House that Cuddy has been there several times), and we have to assume that was as a friend because House certainly takes it that way. And finally Cuddy tries to intervene for the sake of their (H/W) friendship.

Initially Cuddy considers Wilson as a possible sperm donor which says something about their relationship. Not your usual boss-employee move. ;P Then when Cuddy is adopting she turns to Wilson for a letter of recommendation, baby stuff shopping, as well as when she fears the lack of bonding with Rachel. She also lets Wilson know that House said she'd be a bad mother and is very vulnerable in front of him. Cuddy isn't the type to show weakness like that so she must trust him a lot. She invites Wilson to the baby naming and he attends. Later on when there is that silly babysitting episode, I got the feeling that Wilson had been in Cuddy's house many time before (not just the naming) and maybe knew Rachel?

As others here have mentioned there was the kiss on the cheek which seemed affectionate, alongside the museum date.

Cuddy also sought counsel with the insurance debacle from him, another display of personal trust since she was obviously not talking to him because he was an insurance whiz.

She knows Wilson stole her apartment and let it go.

She also later on was concerned when House wouldn't let Wilson alone with the Sarah/not dating stuff. She told him to back off Wilson.

Finally, Wilson goes and talks with her in the bedroom when House marries Dominika. They understand, and seem to genuinely like, each other IMHO. One reason I think they never actually get as close as they could is because House doesn't share well. Cuddy is his flirt and then his girlfriend, and Wilson his best friend, and he seemed annoyed when Wilson dated Cuddy or when they team up. he likes them separated.

Also, the show is largely from House's POV so I always felt that we got half the story about everyone, Cuddy and Wilson included. I really missed her during the final cancer arc. And I felt like Wilson might have too.

Wasn't Wilson present at the Thanksgiving in the occasion when Cuddy sent House to get a turkey sandwich?
I also cannot recall in which season he and Cuddy went out to the art show, but it seemed they enjoyed spending time together (although, perhaps, not the art itself).

OT: I believe that her voting for Wilson in the Vogler arc, just as her vote against House, aren't a sign of her friendship or lack thereof but of what she thinks is best for PPTH. In fact, what I got from that episode was that she was willing to put the good of the hospital before her personal liking (it's clear she doesn't like Vogler, but as head administrator she knows how much she could do with his money)
