There's a lot in "Wilson's Heart." They have dinner together and go to a museum and enjoy themselves in another episode. In the S5 opener, she gets House and Wilson together in an effort to repair the friendship. She allows Wilson to donate his liver and says "you're caring."
On the other side, Wilson gives her a big yellow stuffed duck, comes to visit several times. He calls her "Lisa", which would indicate they are friends.
I can name a ton of things Wilson has done for Cuddy but was having a harder time thinking of things Cuddy has done for Wilson that weren't (a) for House's ultimate benefit, or (b) common courtesy, be that personal courtesy or professional courtesy.

Her saying "you're caring" was a discussion of his work qualifications, not personal, but there were dozens of reasons for her to refuse to let him donate. Refusing is what she should have done as Dean of Medicine. That she allowed it is a sign that she cared about him as a person, to let him have something he needed.
